I have a gigabit Realtek 8169
ethernet port.

Plan 9 shows:

"#l0: rtl8169: 100Mbps ..."

Does this really mean that we
are operating on 100Mbps?
If so, what are the issues with
going up to 1000Mbps?

My switch shows that the
connectivity is at gigabit...

Depending on what binary is reading what data stream, I think the
bottleneck here is in the networked I/O file-system and not the hardware
drivers. Just guessing out of curiosity.

the 8169 phy code is often incorrect.
